Even JKR had second thoughts after the series was done about the Ron/Hermione and Harry/Ginny pairings. She'd laid the groundwork in the fourth and fifth books for Ginny to end up with Neville and Ron with Luna – there are several hints in OotP that she has a bit of a crush on him, and of course she would have been acquainted with him even before they went to Hogwarts, as the Lovegoods also live in the vicinity of Ottery St. Catchpole. It didn't help that she dropped most of Harry and Ginny's relationship development into the gap between chapters 24 and 25 of HBP.
The movies made it worse, because Emma always had better on-screen chemistry with Dan than she did with Rupert – for me, the most convincingly romantic scene in the whole film series is the bit in DH1 where Harry gets Hermione to dance with him in an effort to lift her spirits when they're both being dragged down emotionally by the locket's malign influence, Ron's abandonment, and the seeming futility of their quest.
